So far, no major flaws in your story, but nothing to make it stand out, either. The plot so far is rather cliche for Angelic Layer fics, and the second chapter seems to be lifted directly out of the original series. Characters have potential, but so far there's nothing to make them stand out. The writing itself is fairly good - no big mistakes in grammar and spelling.
But it is just beginning, after all. Plenty of good stories have mediocre beginnings, and maybe yours will be among them.
