It's not so out-of-character for her, either. It seems obvious to me in both the series and the manga that she cares about him a lot, though (as far as I can see) it's in a maternal way, not a jump-his-bones way.

The way she reacts in Episode 20, where Shinji has been absorbed by EVA-01, proves it to me-she stares at the EVA and weeps, and says "Give me back my Shinji!" That is the reaction of someone who cares deeply for him.

What I enjoyed most was that your take on her thoughts really helps explain her behavior in "End of" toward Shinji. Up 'til reading this, I always found it a hair OOC. (OOC in canon... I should shut up.)
