I think you understood what was going through his mind, and I agree, he's definitely not trying to be mean - he just cannot even begin to comprehend why she is doing such a thing, when all he can think about is the death and destruction. He's a deity that is compelled to protect sentient life.

I would describe him as the heart rather than the mind, though... I am pretty sure Naoko-san was using chakra colors for the Starlights eyes/fuku, and the green color is the heart chakra. :)
