If Heero did have an affair ... he deserves no "happily ever after" with Relena (argh ..pink princess)

If it was a misunderstanding ..Heero deserves shattered heart , condemmed conscience (he didn't try his best to stop Duo) ...
and also no "happily ever after" for him until he finds Duo ..

So there can be song fics for Heero , Wufei ...Duo again ..

I can think of two ways it could work as a full length fic. The first being that Heero comes to his senses and drops Relena and tries to fix things with Duo. The second being the one you mentioned, with Wufie and Duo getting together. Either way it would be an awesome story.
