I'm actually playing FFX for the 4th time as I read this! (I've played all of them at least that much, so, yes, I am crazy.)

The way I interpret it, Natsuki is a summoner and Shizuru is the Final Aeon. While at first I found it odd that Natsuki would summon her for battles and such, I think it makes sense - because the Final Aeon is a transformation of a person, and the tighter the bond between that person and the summoner, the greater the power - that Natsuki would want to see her no matter what the cost.

(The only thing that messed me up was the "To Zanarkand" at the end, but I interpreted that as they backed up in their journey to do some other stuff (sidequesting, haha!) and have to come back. Or something.)

Well, my guess is probably far-fetched, and I can't guess what crossover it is. But here I will try. Shizuru is dead. And she's either a spirit or a zombie, who comes to Natsuki's help (assuming that's Natsuki) whenever she needs. That would explain the loss of warmth, and maybe the "I missed her voice" comment.
