Hermione does cry a lot in canon, although sometimes it's offstage so people forget. I wouldn't call her any of your adjectives ("pretty/nice/wonderful/charismatic/smart"), except the last, and even then, I don't think a creative genius like Snape would find her intelligence impressive, coupled as it is with her dependence on the beaten track of book.knowledge.

I don't think your Snape is being a jerk, to be honest. He's told her only what she needed and deserved to hear. I've always been rather sorry that no teacher in canon ever told the trio off for their needless adventures. Presumably Madam Pince was in the library or it wouldn't have been open. The right thing to do would have been to report the discovery to her, rather than rip a page out of a book and depart without saying anything.
