Interesting, and I could actually see Haruhi somehow being responsible for causing all the superpowered beings to exist. One thing, though... you have this happening in 1996? The thing is that The Melancholy of Suzumiya Haruhi begins in the year 2010, as the Tanabata three years before was given as on the date of July 7th, 2007. Heroes begins the same year it aired, in 2006. Therefore, setting it in 1996 would make Kyon, Itsuki, and Haruhi about 2 years old.

I'm not sure how you plan on handling this, of course. After all, Itsuki's Organization in the books/anime are full of similarly powered individuals whose powers work only in conjunction with Haruhi's Closed Spaces. Even assuming he was fibbing a bit when he said everyone in the Organization knew immediately who created them, the fact remains that it would be very difficult to make Itsuki's Organization and the Company one in the same due to this fact. At least, that's how it would be if you're planning on trying to go with the concept that the actual Organization in the anime is the Company instead of simply creating an AU where the Company substitutes the Organization.
