What I mean is, the whole idea seems "grafted on to" the established canon, rather than it "blending" with canon. There isn't a seamless joining of the two disparate concepts (If that makes any sense as a comment)

This and your first Indiana Shinji chapter were well written . . . I didn't notice any glaring violation of basic writing nuts and bolts rules, but I'd caution that your OOC character is trending towards becoming a Gary Stu. Well, Indiana Jones was sort of a Gary Stu, so I guess you can argue that you're being true to that character. Even so, if he doesn't break a sweat while defeating the angels bare-handed and sweeps Asuka off her feet with a glance, you won't have much of a story, will you?

Ya know, I can't help but wonder how Asuka would respond in this situation. She also holds a college degree, but gets stuck in class while Indiana Ikari teaches said class.
