Now this is a character I have never seen done before.

And I think I like it. Ganondorf's horse acts exactly in the way I'd expect Ganondorf's horse would act. In a way, he sort of sounds like his role: slightly sinister, with a slightly intimidating voice to him. But also... just a horse, really. Not really evil. Just trained for war and used to seeing it.

Epona also sounds good, the way I think she would sound.

And most of all, both horses sound like, well, horses. Which is good, because too human and they're not the horses we love.

Personally, I cast Ganondorf's horse as a mare, but I guess it could be a he or a she. I mean, he's had more than one horse after all. And I sometimes cast it as a demon-summoned steed, too. But I love your take on it.

Great job, and excellent characterization. Awesome story. Especially for me, lover of horses of all sorts.
