I love the way you mixed both OoT and SS story lines.

I also like your take on the not evil Ganon in the beginning, which progressed to one that just wanted to rule for himself.

It was very well written, and I enjoyed it immensely.

...that was an intruiging take on how Ganondorf "rose" to power within the Gerudo tribe. (I'm not sure if it's actually canon - I'm willing to bet it's your creativity, though.)

The whole part about Demise meeting with Ganondorf, and Ganondorf's transformation from resistant to lording it over the fragment was quite a turnaround, successfully executed (if a little short).

All in all, great job - I love your short chapters like these, they really touch off the curious spark in a reader.

I've never seen so much depth in Ganondorf's character.
