Great to see another chapter from you, SchizoAuthoress. :) I really should get around to updating my fic too (a reaction prompted by your review of one of my other, surprisingly finished, stories. LOL :D).
It sounds like Miranda was fairly close to Jojo, back before she left Professor Utonium - it's no small wonder that Jojo began going beserk when she was gone; he was getting his revenge on Utonium for causing her to leave. It makes it all the more tragic that she now feels she has to eliminate Mojo Jojo in order to prevent him from revealing his involvement in the creation of the Sourpuff Girls. And that Miranda is convinced that Professor Utonium is the bad guy in all of this, simply for having a code of ethics that he sticks to (in turning down the U.S. Army's offer).
