Well you could go with them calling him "John Doe" but again its a tad cliched. If 'it' is genetically advanced in some way you could go with Samson (Bible reference)

Other names could be:
Frederick Valentich (You could just use the first name)- A man who disappeared in the 70's, thought to be abducted by UFO

It's brilliant. Really original. Please keep going. Not sure about suggesting names for characters though. You could call him Mystery perhaps.
