Brilliant story! I loves the "Geth do not intentionally infiltrate." line, have you read ME : Glorious Shotgun Princess because it has that same joke, and the hectic rush from one bit of trouble to the next is keeping the pace so good writing, well done!

I am not exactly sure how you are doing it but every time you make a change to *this* timeline the hairs on my arm stand up a little. Whether it is the revelation to the Council of the Reapers or what not. Though this time it is finaally the Reapers who are playing catchup. I was wondering when that was going to happen, because in the novel 1632 et all once you introduce a new element into a situation eventually the enemies will figure it out and start to make their own changes. Though it was quite surprising that Dekunna was the one which had to 'pay the price', and I could not figure it out...only to have Mordin tell us and my hairs to stand up once again. This is actually very well written.
Speaking of Mordin and well written you do him pretty well. Not sure if that is easy or not since his style is so distinctive, not sure if that makes it 'harder', or not, but Mordin (and in my fics his cousin) are always the most fun to write when you can pull them off. I also hear the voices in my head for a lot of other characters so probably means you are writing tem close to real... though I do admit I am having trouble 'hearing' Hale.
Which brings us to the chapter 6:
So Kai Leng makes an appearance, epic and unexpected, A Brute makes an appearance...epic and unexpected (where'd they get the Turian from?) and well this chapter was just pretty epic and unexpected. :P
Also loved Shepard's speech and Miranda's introduction and her being the Shadow broker, logical. ;)

Well this is moving a little fast so far. But that is probably neccessary what you are trying to do and gloss over as much as you can so you can get to the war. It has been quite...interesting...to see all the changes and everything else that this is builing towards. And all those spine hair raising moments throughout this so far as Shepard has made one revelation after another.
Now I don't know where you are in the story still going to trry and be catching up but honestly I think its a mistake to just dismiss TIM out of hand. Of course this goes into when exactly he was indoctrinated but if he is worth saving at all and can be saved, and Shepard can actually use the evidence to get through to him, just imagine how powerful an ally he could be. Once they purge all of Cerberus's xenophobic elements.
Also, only mistake I have noticed so far Shepard said only her mind went back with her, not true, she showed the Council Omni-tool data on Soverign in the chambers.
But otherwise very...interesting so far.

UHm... So, Shepard's is hoping taking Miranda to Pragia to see by herself what Cerberus has done to all those children is going to make Miranda see what Cerberus is really like and therefore gain a little bit more of trust?
That's an interesting plan! If it'll work... it's a totally different question... I'm really getting all antsy here about all this mess... I mean, I have no idea where things will go from here... And that gives me a whole lot of expectation...
It's a bit concerning the way her actions are changing people's personality matrixes all over... I hope that what she's doing won't backfire!

Kaidan chuckled at the looks of surprise from the remaining Ex-Cerberus crew. "Hell, Shepard, you might as well just clone yourself and take over the universe."
They all grew quiet as a dimensional rift materialized right next to them and a unicorn with a sky blue coat and a mane in striped darker shades of blue poked her head out, looking about the room. "I am Commander Polarity Shepard... and trust me Kaidan, you do NOT want that to happen."
And then she was gone.
"Well then," Shepard coughed. "How about we go blow up Pragia?"
