S06E01 Over Troubled Waters 'After the events of Enemy at the Gate the city of Atlantis remains in the San Francisco Bay, repairs to Atlantis and the Daedalus are under way while the future of Atlantis’ location is under debate. With the threat of more Wraith looming over them, and interference from the IOA, a discovery on Atlantis leads to some hope in the defence of Earth. Join Colonel Sheppard and his team as they strive to get Atlantis ready in time to protect the people of Earth.'

S06E02 Riptide 'With the IOA’s decision on the fate of Atlantis still undecided and a face from John’s past representing HomeWorld Security on Atlantis, a Wraith scouting vessel appears, complicating matters further. The crew of Atlantis decide it’s time to take matters into their own hands and fight for what they believe to be right.'

S06E03 Insidious 'On the return trip to Pegasus, Atlantis' systems begin to fail while the crew are afflicted with a mysterious illness that sends half the population into a coma. As the city continues to encounter problems, the patients get worse. Is there a connection? Can they figure out what is ailing the city before the life support system fails for the last time? Will they be able to bring the patients back from the brink before it's too late?'

S06E04 Grounded 'After tracking the Wraith , the crew of Atlantis begin evacuations of a planet set to be culled. While transporting the people off the planet, the team's Jumper gets damaged, forcing them to remain on the planet's surface while the others on Atlantis have to fight the Wraith fleet'

S06E05 Voyage 'When Atlantis loses contact with Sheppard and Teyla's Jumper they launch a rescue party. After crash landing in their Jumper, Sheppard and Teyla fight to save each others lives, but who is really saving who? Meanwhile, the Medical Board launches a review into Atlantis' Medical Department.'

S06E06 Divergence 'While on a diplomatic mission off-world the team get caught in an 'earth'quake. With two team members trapped in a collapsed building, the team have to fight their emotions to stay alive and get off the planet'

S06E07 Spirits of the Dead 'When McKay's technical skills are required off world, he uncovers a conspiracy that could tear the people apart. When the team are detained for questioning, a blast from Ronon's past sets matters into a downward spiral.'

S06E08 Illeura Sheppard has a dream & leads the team to an Ancient lab within Atlantis' unused section. It holds many secrets- one of which endangers Teyla's life. And Keller learns of her fate as CMO, in the thrilling conclusion to the Medical Board Review.
