Flora watches a white rabbit disappear under Professor Layton's spare top hat. When she puts the hat on, she finds herself falling down a dark hole into a strange world called Wonderland.

Professor Layton discovers that someone is recreating all of his previous mysteries. He and his appretice Luke will have to join forces with former friends and foes alike to stop this new evil mastermind. With the mysteries even more dangerous than before, will the Professor be able to solve this mystery?

On their way back from solving another mystery, Professor Layton, Luke, and Emmy find themselves in a town terrorized by a villain called the Nightmare. Will they be able to solve this new mystery?
