I love this idea. There aren't many good ones so it's great to see a new good one come out

You had a couple of places that the dialog of two characters were in the same paragraph which made it confusing and forced a read of that paragraph other than that not much I can say.
But why go through the entire kyuubi attack if you are not going to change anything besides leaving things out.

Will Naruto eventually have the Rinnegan, or Mokuton, due to his past lives, and distant relation to the Senju from the Uzumaki side of his family?

Idea: Rin is alive because the sealing of the Isobu failed, and Obito replaced her with a clone of Zetsu. Then showed her how Kakashi killed her after telling him what happened, but made it look like he killed her on purpose.

Great start so far, as for narutos soul mate I would use tenten or temari, they could keep naruto in line

of who Naruto is paired with I'm voting for either hinata or temari
