This is an awesome story and you should be very proud of it! I am curious on how you plan to incorporate canon One Piece events with Naruto there. As for the harem, well, here is my thoughts on the first three canon choices:

First, Vivi. I think Vivi may be a little young for Naruto at her canon appearance due to his physical state and although I agree she is underused that is no excuse to be putting her with Naruto. I think Luffy fits the bill with her better although thanks to his Devil Fruit he'll never, how shall we say, be grown up enough for her.

Second, Nico Robin. A RobinxNaruto pairing is one of the most overused cliched plots in crossover fanfiction between these two series, but I can't deny that your reasoning is sound. Good luck with this pairing. You are going to need it.

Finally, we come to Boa Hancock. Now granted, she is considered to be the most beautiful women in the world, but let us not forget that due to her past and upbringing until canon catches up with her, she is a total man hating lesbian. Now thanks to the fifth season, however, although she still she has multiple problems, she has mellowed out some thanks to her crush on Luffy, but that is a subject of circumstance however. She only got that crush on Luffy due to two factors: 1.) He was unaffected by her beauty and thus immune to her Devil Fruit powers thus he treated her like an actual human being, instead of an object to be lusted after, which is a plus for any man seeking a relationship in a women. And 2.) Due to Luffy's practically selfless nature when it comes to his friends, he picked Margaret and her friends over a ship back to Saobaody, which basically literally bitch-slapped Hancock in the face and crumbled her views on men a little. That incident started opening her heart and to the idea of relationship with a man and since Luffy was the only guy in the vicinity at the time, she set her sights on him. Plus, since she is the only girl in the series that has shown even the slightest bit of romance towards the future King of the Pirates, I feel that Luffy should hook up with her because it adds more to both their characters. Now Naruto, on the other hand, can practically fulfill the second condition however he may have trouble on the first condition thanks to his teacher's influences as well as his eccetricities. Also, he might have inherited the perviness that a lot of the adults he knew were known for so he might not even be able to get a foot in the door with Hancock if develops a huge nosebleed by even looking at her. And don't try to deny or not make it happen cause that is just not a believeable situation when it comes to a meeting of these two characters.

So to sum it up, Vivi's too young to work with; Robin is completely overused but makes a lot of sense; and Hancock he has a half chance with, but not as good as Luffy.
