When all the cores are talking about idiots searching for a Philosopher's Stone, it's a very nice metaphor for the entities and their search too. Don't know if that was intentional, brilliant either way.

Amazing crossover .

In particular I liked the new story of Aperture .
It's been a while since I played Portal 1 and 2 and I was always fascinated by the story it told along with Black Mensa and Half-life .

All the theory videos were also quite entertaining about who Caroline was , Chell and the Borealis.

One possible theory was that Caroline was Chells mother with Johnson . There were a couple of things that supported this along with the song lyrics GladOS sings when Chell is transported outside Aperture at the ending.
In your story it seems it could also be true because this Caroline is an absolute monster who I could see sacrificing her daughter to the experiment of making a personality core .

Just amazing storyteling . Ratman got his his shining moment giving means for victory through his letter . That one really hit hard but I don't seem to know who are Vergil and Mel .

And the four AI turned into monsters was another masterful part of originality . Osiris really had some scary AF capabilities .
At first I thought you meant for him to be a good guy and I guess he was before Caroline ordered to change them .
There was a spark of it when he plotted Aperture destruction but he was still transformed into a monster .

Again , amazing story .

Though this is merely a beginning ...

Would they find their original universe and fight the Combine ?
The Combine itself is from another dimension .

What about Scion and the Passengers ?

You know, until I got about 15% into the last chapter I was ready to bitch about the story ending early, but this actually is an amazing end point. If you did end up wanting to come back to it I feel like a sequel picking up on some of the Tests and how Apertures' assistance helps clean up Earth Bet would be the way to go. Even if I feel that might end up being equally short.

Surprisingly peaceful conversation. I thought there would immediately be a conflict between the controlling AI and Taylor. It's a shame that Taylor is in poor health right now.

And where did they find people willing to inject themselves with praying mantis DNA? Yes, Taylor was deeply impressed. Taylor now knows that this is a truly dangerous place.
