Well, if it's not over yet, this story has done some amazing fleshing out as well as a look behind the curtains of the story besides Shepard and crew. Do the implications throw off the mental model of the original story? Yes. But given your ability to write what appears to be three separate viewpoints, without them overlapping, gives me practice to the third chapter and curiosity to see these elements pop up to resist the reaper invasion.
