You still need to dial down your characters’ occasional moment of verbal excess when they say more than they need to, but this story marks a definite improvement; nice job.
Not only do the Turtles finally get a unique chance to spend time in Hogwarts, but Harry finally gets a chance to really engage with the people around him as he spends more time with Ginny; as much as Hermione, Theodore and Daphne like him, Ginny’s the only one who’s had such a direct confrontation with the darkness that dominates Harry’s life (Even if she was clearly still shocked to see the Turtles for the first time).
Admittedly, Bellatrix escaping at the same time as Sirius is a bit much- even the most brain-dead security guard would almost certainly be sure to check that their wands are still there after walking through a high-security facility like this, and J.K.’s said more than once that the Death Eaters are too corrupt to use the Patronus Charm-, but the implications of the Dementors’ thoughts about their lost ‘Demon Lord’ were certainly interesting (Even if I think you could dial down the ‘Slytherin was just misunderstood’ thing; maybe his worse tendencies were exaggerated, but you don’t develop the kind of reputation his house has acquired over the centuries without doing a bit more than leaving a dangerous monster in a school to be used in a worst-case-scenario).
While I find it hard to imagine Fudge daring to send Harry to Azkaban simply for Silencing a Ministry official- the trial in ‘Order’ was only politically possible after Fudge had insulted Harry in the press for almost two months and even then he was just going to be expelled; Fudge just doesn’t have the political weight to get the Boy-Who-Lived locked up for that length of time right now-, the Turtles’ subsequent efforts to get their brother cleared were definitely effective, giving an interesting demonstration of magic VS martial arts while suggesting that ignorance VS experience is their main edge (The Turtles know about magic from their brother while the aurors lacked such knowledge of what their enemies could do).
Still, at least you dropped some interesting hints about what Dumbledore is in this continuity; he might be obviously not human, but at the same time what he is and what he’s actually after are still a bit of a question-mark (A desire for power is obvious, but it’s not the be-all and end-all of anyone’s agenda), and the confrontation in the Shrieking Shack was rather effective- particularly the moment when Harry so quickly took Malfoy down despite him lacking a wand, although Harry’s response to Pettigrew’s attempt to appeal to Harry’s relationship to Splinter for mercy was another interesting touch-, as well as the final clash against Bellatrix and her army of Inferi before the Dementors attack.
However, as much as I approve of Harry’s greater personal strength and resolve compared to his canon self thanks to the Turtles’ influence and training, you seem to be giving him too much influence for a third-year; speculating that he’s going to be the one who changes things in the house system has potential, but he’s just too young for anyone to speculate about additional changes he’ll make in society when he’s only famous for something he didn’t choose to do so far (And making him a tech expert is also giving him too much credit; why didn’t he just take Donatello to the computers via Portus and join the others in their attack?).
As always, you have some good ideas, and events led up to a very dramatic cliffhanger, but they’re let down by the fact that you’ve included some other ideas seemingly for no other purpose than to essentially declare ‘canon-Harry was an idiot and my one’s much better’; sometimes there’s such a thing as giving a guy too much talent and power, particularly when most of what you had would have worked fine without your other additions.

So, Harry's mother is alive, he has a sister that is but a year younger than he is (Lily must have ben pregnant when Voldemort attacked), found his adopted father, met aliens, and not gets transported to god know's where...he has such an interesting life.
