This story seemed to just scream, "I AM CRAP!" Writing was bad, you were too fast in your description, you messed with a charactor to the point of plain stupidity and it is apparent you didn't think this through so well.

Anyway, since you wondered: the phantom menace simply referred to the fact that at that time the Jedi knew something was not right, but not what. Quigon put forth the theory that it was the Sith after his first encounter with Darth Maul; however, it was not until the end of the movie that the Jedi were pretty certain what the menace they sensed was. Until that time they agreed it was the Sith causing problems it was the 'phantom' (ambiguous) menace.
