I like how you have Tsunade was quick on the pick up of Naruto's clues and I really enjoyed the creative idea of the ninja clone squad.
I am sorry that Hinata did not let Naruto kill some of her family; it would be a much shorter fic but I am sure that they will create some headaches for Naruto.

I read it a couple of times and I enjoyed the lesson that Jiraiya was teaching Naruto.
And then the Kyuubi meeting was very interesting. Each section shows Naruto growing or least trying something new and I do not think that you made any of these piece too long.

I really wish someone would write a story like this without a harem. I mean, to have Naruto's equal in a single kunoichi would be kind of ridiculous, but he could always get together with some wind spirit or a goddess somewhere, or you could adjust the power levels on a female Jinchuuriki. I love this godlike Naruto. At this rate, he seems like he would ascend long before Kurama can break free of the seal.

It's easy, Tsunade. Although a lot of authority was given over to the Council, you still have the right to kill anyone you want. Kill the councilors who give you difficulties, the rest fall in line, you get complete authority back. Problem solved! Or, you could point out that the founding of the village had the Daimyo give absolute authority to the Hokage. Therefore, the Hokage logically can take back any power he or she gives to the council and such. Anyone who disagrees is to be immediately executed for undermining the Hokage's authority.

It's a seal to protect your virginity by knocking you unconscious either leaving you helpless against sexual predators or leaving you unconscious while with someone you intended to sleep with anyway. Brilliant!

Shadow Clones ARE self-sustaining. The chakra returns to the caster upon dispel. That is why the memories return, too.

Except most of the ninja in Naruto are quasi-ninja who reveal themselves the moment they see an enemy. That is why the samurai in Naruto are able to match the ninja gods of Naruto.

Your Chakra armor is weaker than canon in this regard, since in canon it acts as a pseudo-Preta Path using the enemies chakra to increase the armor’s power.

I just realized, if the Blood Clone permanently takes 5% of his chakra, wouldn’t that mean he loses 5% of his biomass and 5% of his soul per one he creates since that is the components of chakra? What happens if he makes a Sage Art: Blood Clone?

Why did he have the guy awake when he cut him up? If he needs to be alive for the process why would you keep him awake and susceptible to shock? If you do not need him alive why keep him alive with the ability to move and thus chance damage being done that will ruin the puppet?

Awesome story. I can't believe it took me this long to find it. Team Orange has so far been nothing short of badass, but it looks like the politics in Konoha will quickly tear them apart. Unless of course Naruto can figure out a way to neutralize not only the Curse seal on Anko but the Branch seal on Hinata. Hopefully his knowledge about his parentage will give him the trump card he will need to make Danzo and the council back off from his team. It sucks that despite being a Ninja village, it seems the civilian council has more sway than the Shinobi council. It always pisses me off that stories have the Clan heads capitulating to the whims of the Elders and the Civilian council. Honestly...it baffles me cause Konoha is supposed to be a Military Dictatorship. If these civilians get out of line, the Hokage as dictator should have been able to kill them simply for saying good morning wrong. Oh well...this way just adds more drama. Lol. As far as Hiashi goes...you did an excellent job of writing him, cause as of now I really hate the teme. Overall this story has been a blast to read, and I hope the next update doesn't take too long. Great job and I look forward to seeing what happens next.
