Well, that was quite the journey from start to finish. You write well. The only point I have to raise is plot related.
Lelouch never loses. The unbeatable protagonist is one a lot of us end up writing when we first get really into creating a story. I've done it myself, and since it had to be pointed out to me once, I feel like I should spread the wisdom around, haha.
The crux of the problem is that despite being the underdog in conventional terms, in terms of plot direction Lelouch and friends have such overwhelming dominance that I find myself rooting for Charles instead. He never, from the start of the story, suffers any kind of lingering or important defeat. His battles go essentially the way he wants them to. The people he wants to turn get turned. He doesn't have any crippling emotional crisis. He just kinds of rolls and rolls up and over Britannia, like an inevitable tide of victory.
Remember, in Code Geass that even though Lelouch wins in the end, the whole road is paved in blood and sacrifice. We get to see him get caught with his pants down by Cornelia and Schneizel. We watch his relationships with his friends deteriorate. He falls down into nearly becoming a refrain addict. Nunnally "dies" and then turns on him. His rebellion is defeated and he's turned into what was little more than a slave by his father's Geass. We knew he'd win of course, because the protagonist usually does unless it's a horror story, but it didn't feel so set in stone.
Having Lelouch win everything, as he does here, makes the story itself feel a bit stale. If you intended to write another 30 chapters I think it could be salvaged if you gave Lelouch a crippling defeat to account for his victories (i.e Kallen dies or something, Britannia reconquers Japan, ect). But otherwise the fly is in the ointment.
Anyway, I'll leave it here. Good work, despite the niggling points I raised.

Great story and another thing which might interest you is that apparently a third season of code geass lelouch of the rebellion is coming out ;)! Course I could be wrong could be a rumor but it convinced me

Now that we've got a taste of REAL battle, rather that hit and runs or raids, can't wait for upcoming battles...
Now the question is "How will Japan fare against surreptitious tactics like cutting of trade routes, supplies, exports etc., played by Schneizel of Britannia?"
And more importantly "Is it possible for Britannia navy/air force to force continental system on whole world?"
Lets see how the story proceeds...
And it seems like CC isn't involved in telepathic conversations with Marianne unlike canon, because it seems like Charles doesn't know that Lelouch was zero until Lelouch himself declared to the whole world. Or he knows?
So what actually happened with Marianne? Is she gone for good? Or is she still the host of Anya? Or host of someone else?
And what about Mao, Rolo, Geass order? And Thought Elevators? I'm surprised that Charles would order his army to retreat from area 11, because thought elevators are in Kamine Island which are vital for his and V.V's diabolical plan.
I can't imagine how mind twisting this little fic is going to be, with all those characters yet to be portrayed.

Was very tedious reading the first half, nearly scared me off with no changes from canon.
Not destroying the Lancelot was really, truly, weird, foolish, and out of character for everyone involved.
This story would be much more interesting, at least to start off with I think, if that had happened. White Knight gone. Idiot, moronic, watched them massacre his people and then helped them anyway in order to 'change the racist dictatorship from the inside' (because that's worked so well ever), gone too (thank God).
Already much more fun and off the rails of canon.
