To many crossovers happening at one time to keep track of. You have Harry Potter, Indiana Jones, Highlander, Uncharted, and Tomb Raider all in 4 chapters. So we'd have to keep track of multiple different story plots that are all happening at the same time. It's to overwhelming and confusing.

I really like the story; however, the Dr. Henry W. Jones in your story in no way can be Indiana. Indiana was already 58 years old in 1957, the year in which Kingdom of the Crystal Skull takes place. Season 2 of Buffy was Fall 1997 and Spring 1998. Which is 40 years after Kingdom of the Crystal Skull. It would make Indiana 98 years old. Now in continuity terms, Indiana was alive at the age of 98, but in order to make sense in the "uncle" terms...he would have to be Joyce's grand uncle, which would make him Buffy's great grand uncle. Now, if you go with Joyce's father concept, then Joyce is the daughter of Henry W. Jones, III (Mutt), whom followed in his father's footsteps and become an archaeologist. Thus, it would put him in his 60s...which would make sense since Joyce is in her 40s. Thus, it should be "Grandpa Henry" that Buffy to call him.
