I have enjoyed thus far the story - most of its characterisation seems fair and on-point (or at least in agreement with what little I could make out of the series... admittedly I only watched the movies and read through various articles, analysis texts and watched some stuff on the subject of the books, so my knowledge is probably incomplete), while also expanding upon and altering the canon material in a way that seems plausible - and the dynamics between the different members of staff especially had me rolling.
It's been a while since I've read a fanfiction as enjoyable as this - admittedly, it took me a good while to get around reading (or re-reading, I'm not sure, I've been reading a lot of things on a lot of sites and my memory's pants) - and I can't really decide what I like best. I mean, the story flows well, and I can read this easily without anything being overly simplified. And while there are lines that I found more confusing... which could possibly have something to do with the fact that English is my second language and my family is not made up of native English speakers, to be fair.
This is also one of the rare stories that, while being harsh with some of the characters and being perhaps a tiny bit biased isn't obviously so and doesn't simply bash characters. Your handling of Ron reminds me of all the things people said Ron was in the books - he's not just some jerk, he just isn't academically smart in the way Hermione is and sometimes takes his friends for granted or gets jealous, but then again, he's human. And whenever he actually says something funny or does make a relatively valid guess or point, it shows that you try to make all characters people and not just either jerks or the good guys. After reading through all the stories that turn Ron into nothing but a jerk, this portrayal is refreshing. The same could be said about other characters too... you did try with other characters... except maybe Sirius, but given how he acted in the past and given that this story mostly focuses on Hermione and Snape and not the others, it makes sense that his portrayal is less than flattering and it's good to get a view on him from the angle of the people who aren't so enamoured by him. You still didn't go totally overboard, and I think that's a good thing.
With this chapter, I do agree with Snape's assessment of everyone being both capable of good and evil. That said, I would say it's more that their actions are good or evil and how good or evil they are is subjective to every individual they interact with and especially those that are affected by their actions, rather than the people themselves being good or evil. But that could just be my way of seeing the world. In the end morality is subjective, rather than objective.
I also liked the interactions between the Golden Trio and Snape.
That said, I have mild issues with some of the bits of characterisation of Hermione and Snape.
First, Snape sometimes comes off as "always right except when Hermione is concerned" and I don't think even an adult with his experience still doesn't have all the experience in the world and thus won't always be right. This is a problem with Hermione too. Granted, she makes mistakes and bad decisions here as well, which is refreshing, but there are some assessments I simply do not agree with that are written and said as if they are objective fact, rather than a subjective opinion or analysis of a situation or person.
For instance, Snape /definitely/ has a temper. This is obvious in the books and no less present in the movies, and even in this story it is clear he has those issues. There are reasons behind this, but that doesn't mean this should be ignored. And frankly, it's one of the things that are greatest weakness in war. Where "self-hatred" is certainly a hindrance in day-to-day life and forming normal relationships of any kind, I doubt that's is the greatest weakness for Severus in battle or while he is a spy. His self-hatred makes him less willing to object to do things other people's pride would stop them from doing which may very well have been what allowed him to even make it this far. I would also say his pride, his underestimating of others and his inability to accept that other people might be in the right or right stops him from working well in a team, gaining the loyalty he would like in return for his own and his rudeness can be the end of him. He has a /lot/ of flaws, many of which I think would work here /much/ better. That said, if he intends to come to terms with those flaws and work on them later, then I don't suppose it matters - they were only giving one flaw after all, makes sense that they wouldn't get in all his flaws. (Besides, he'd probably be tempted to hex Harry or Ron into next week if they wrote something of the lines of "git" for his biggest weakness.)
I also question Hermione's biggest weakness. It's true she has various insecurities, but I would say she is more afraid of what others think of her, which is what could be exploited against her, but she also has the habit of saying exactly what she thinks or knows which can cause problems. Her terrible deceptive capabilities might work against Harry and Ron, but they are up against Slytherins, so even that could be a more important weakness to deal with. I don't think she doubts herself too much. Even in this story she barely hesitates or doubts herself, never mind that she has led a campaign. I think it is more likely Ron and Harry would say that she can be overbearing, care too much to the point where it could be exploited as a weakness, or she relies too much on book knowledge, theory and academics... given she does less well in Defense Against the Dark Arts and has no interest in brooms or Quidditch, and is also less fit than the likes of Snape, i think physical strength, stamina and speed could also be counted as a weakness, especially when we're talking about things that will affect their performance in a war. While she doesn't need to be a body-builder - actually, that amount of muscle mass would hinder her more than help her - building up stamina, reaction times, reflexes and her overall physical abilities could be more the way to go. And mentally, I'd say more sensitivity and her by-the-book attitude to things.
I also have issues with Snape's logic.
It's quite possible for something to be evil - like murder - while the person committing it is still partly good. An evil act does not wholly make a person evil.
Evil and good acts balance each other out, rather and every person indulges in both, either out of "neccessity", "desire" or purely by accident.
As for "torture" it's not even deemed a reliable source of information, so there really is no need for it. You'd be better off - in a world of magic, anyway - with legillems.
I feel like, much like Harry was in denial of who he really thought was at fault, so is Snape, trying to convince himself that there was a reason for what he was doing because otherwise he could very well snap just like Harry did.
Ron's idea was amusing though. And it seems the boys are coming around. That's good. Maybe Snape will have more allies now.
