I love many things about this. It's supremely well written. Naruto's maturity, confidence, and wisdom are gratifying, especially after all those fics where he goes back in time and aggravatingly acts like a kid again or keeps his life practically the same.
There are plenty of minor holes, but that's almost inevitable. There are two larger issues in story:
First, I don't see why he isn't learning faster while utilizing his shadow clones. Even in canon, he could produce hundreds or thousands of shadow clones. Ignoring his stronger body, he should have much more chakra than he had in canon, if only due to his increased 'mind' component. Factor in his perfect control (which should make the jutsu require only a small percentage of its original consumption), and creating armies numbering in the tens of thousands shouldn't be out of his reach. Even utilizing a few thousand clones should give him centuries or millennia of a single person's experience within a single year. He knew how to use plenty of jutsu before, as well. So learning and relearning jutsu shouldn't be going nearly as slowly; there's no reason he couldn't surpass The Professor if only in sheer number of jutsu possessed by the time he turned ten. Naruto could also use his clones to hollow out an underground space or something like that to have an area to train in and practice his more powerful techniques. If constantly using thousands of clones has escaped attention, he could probably get away with a little digging and causing some tremors.
Second, why wouldn't he inform Sarutobi and Jiraiya about his situation? Naruto's been Hokage, Sage, etc. He's sure to have knowledge that only such a person would, or at least what an experienced adult would have. He could convince Sarutobi, and make Konoha more secure. At the least, he'd more easily be able to train, and he'd have even more of the Hokage's support.
All in all, great story, but since it's only a fraction finished it's too soon to tell whether everything will make sense.

Gone were the decades of training and refinement he'd spent in getting his own and Kyuubi's chakra under control. He was pretty sure that Kyuubi was no longer under control as well. Great, a giant, furry, antagonistic demon that hated his guts living in his body. Gone were his advanced Jinchuuriki forms which could turn most ninja armies into bloody puddles. Gone was his vast Taijutsu arsenal, the many styles he'd mastered bits and pieces of, his fully mastered and usable Frog Katas, and his bastardized Strong Fist style that never failed to make Lee cry in horror. Lee was a great guy, but he just couldn't understand innovation even when it repeatedly punched him in the face. Oh yeah, Sage mode was gone as well. Gone was his access to Gamabunta and all of the Toads that had been his trusted companions for decades. Genjutsu- well he couldn't use any anymore, but he could still dispel them. So that was something. What was he left with- a fucking mountain of chakra he couldn't control and absolutely dreadful Taijutsu abilities.- Yeah...This is what you wrote, but you are aware that al this is knowledge, experience, and memory he has in his mind. All he really needs to do is to train his body to the level it can do the same thing again. And because he knows how to do that it should be much easier than normal. He would probably be as strong as he used to be by time he hits 15-25 yrs. There's also the fact that he has much more, in terms of mental energy, that he ever had,especially at that age. That fact alone would allow him to bring even his chakra under control, especially because he has much less at that age and he can start control excercises now. What he should have been focused on was not what he could easily get back, but the fact he could learn a bunch of stuff he couldn't before. Like training under Tsunade, learning genjutsu from Kurenai or maybe even Itachi, learning kenjutsu, getting Uchiha DNA so his young body can adjust to it and he can acquire the Rin'nengan and/or Sharingan sometime in his teens or adulthood... Something like that. Maybe even work on a way to bring his parents out and make their stay in the seal more permament. Getting Kurama on his side should be easier now if he just tells him the truth, and Sage mode can be accessed without the Toads.
