Um, I don't think you understand how hagiographies work.
Pretty much everything you write about Miles - as being a super-tactical genius and golden-haired leader whom all women immediately love - is fairly quickly contradicted by what he does, says or thinks. While I certainly wouldn't releave him of his command, I do feel that being tasked to gravy-train patrols of a memorial system is about his level of capability.
Of course, then a scenario appears that seems purpose designed for a SCOUT Corvette, and his first intent is to RUN AWAY! Had he actually done so, rather than staying to collect intel and send it home via FTL Comms, then being beached for cowardice in the face of the enemy would be the least he deserved. Good grief, man, you had him seriously considering a terrified retreat and abnegation of his ship's entire reason for being!
The very first sentence of this chapter has him yelling on the Bridge! While utterly unacceptable, it is understandable given the apparent poor discipline and general unprofessionalism of his Bridge-crew. And I'm sure this evidence of their Captain panicking didn't disrupt their work at all. This might be why Duran was 'antsy', perhaps. If your ship lacks a proper CIC or Ops Room and must be fought from the Bridge, what the fuck is this kid doing there during Action Stations anyway? Where is their First? Do they not have a PWO or Tactical Officer? An Ensign is a TRAINEE Officer, FFS!

Next is the typically American automatic racism when faced with the mere existence of miscegenation. Bestiality? Suddenly, Sangheili aren't sentient beings at all but rather mere animals. I found it pretty jarring in this context, given that Shepard is supposed to be fairly open-minded for a Human soldier of this period AND that there is no history of the Sangheili having been an oppressed and brutalised victim-species for any length of time. We do hate the most those who we mistreat the worst, after all, and I really hadn't thought that to be a feature of Halo.

If the ship's Captain is drinking 'cold, disgusting mud-water', it is because his Steward hates his guts or the fellow is too stupid to say anything.
I can't actually think of a GOOD excuse for him to be drinking weak coffee. Excessive rationing and simple unavailability? Then drink less often but keep them at your preferred strength. An incompetent Steward? Land the bastard and replace him.

I like this story a lot but I feel like you fell into the same trap so many other crossovers seem to, you tried to go way further in depth than necessary. You're 100k words in but hardly anything's happened! Unless you intended this to be like 750k words or longer, you should be a LOT further into the storyline by this point. It feels like chapter 4 or 5 instead of 21 because we've gotten a lot of background info, saw one space battle, a handful of conversations, and that's it! Reading something that takes twice as long to tell half as much story is pretty hard to do...
