I've read this story and I have to admit that I'm very impressed. The usual self insert stories about mass effect usually deal with shepard/normandy/important characters IMMEDIATELY. Your way develops your character enough and makes it obvious enough he isn't immortal. Still, things are going too perfect to be entirely realistic but then it would be hard to keep the story going if nothing went according to plan right?

One other glaring error here that I honestly have no Idea how you would get around.
How the hell did you know what those Batarians were saying when they found you? You have no omnitool, and as demonstrated earlier with the first demonstration, its the omnitool of the listener that does the translating.
The first hint you should have had that the original Batarian was back and with friends would have been when they shot at you.

Mattock was all well and good, but when fighting heavier target sometimes you need to put them down hard and make sure they stay that way too, which brings us Vindicator. The kick is a b!tch but a controlled burst that can take down a Cerberus Assault Trooper it definitely worth it.
Then there's good old Avenger and there's Harrier... I love that gun.

I'd say you were exceedingly lucky here. Both because you survive Omega AND because you ended up in Omega instead of some twist-infested underhive where worst of Omega is just another in the sea of humanity.

What do I think?
I think that heatsink's have not been phased in properly yet, and if they are, would be too expensive compared to the copious amounts of old versions around for thugs to afford.
Not to mention the fact that they are higher maintainance than the older versions (have to buy heat sinks) and their is no reason for them to buy new model weaponry when they don't even have kinetic barriers.
In short, you done fucked up a bit there!
To set you on the right and holy path- get an older weapon that can fire thousands of rounds before needing to change ammo!

If I were to ever attempt to make a SI fic, it would have to span more than like 5 years to even build up any skills that might help me in any situation that Shepard would run in to. And even then, I'd still probably be under qualified age wise, so it's even less likely that I'd be able to do anything in that sort of situation. You actually seem to be honest about how you'd rate yourself in that world and I like that, makes things much more realistic.
Although I do need to tell you that when your saying what the characters thoughts are, your supposed to add quotation marks. Otherwise, I can't find many other flaws, in your writing, or the plot.
