Things in the Naruto/Harry Potter fandom that either kill the story or don't make sense:
1). The Kunai versus the Scroll argument - Other than the fact that the Kyuubi's seal and a Sealing Scroll both involve seals and store one thing inside another, there really isn't much similarity here. One is an inanimate object contained in another inanimate object whereas the other is a vicious, powerful, and vengeful demonic entity trapped in the body of a newborn infant. It's not unreasonable to think that the Kyuubi may be influencing Naruto's growth both physically and mentally. That being said, it's one thing for villagers to perhaps show fear or disdain towards Naruto and whole another to physically/emotionally abuse Naruto. While this doesn't kill a fic, it's irritating to read.
2.) Canon Naruto - Yes, Canon Naruto. Before the Elemental Affinity Training Arc, I didn't have a huge problem with Canon Naruto. He was your typical, "Power of Friends!" and "I won't give up no matter what!" shounen lead. My issue came up when Kishimoto dumbed down Naruto into mentally retarded levels in order to explain to the reader what Elemental Affinity was. It's almost like he thinks his readers are as retarded as he portrays Naruto to be. My other gripe about Canon Naruto is that he should be at least a little more fucked up in the head, not that he isn't now. We can see how Konoha's treatment of Naruto affected him: he's desperate for companionship and is willing to go to extreme lengths even for shitty friends, which makes sense, but where's the anger and the bitterness? I know that after the Pain Invasion Arc, he was well liked by the village, but shouldn't it piss him off just a little that it took the destruction of the entire village and the deaths of nearly everyone in it for him to be accepted?
3.) Manic Villagers and Abused Naruto - Someone please explain to me how this shit works? Do the authors of these fics even read what they write? If the village power structure was so flimsy that even the Hokage couldn't stop his own villagers from abusing/killing a child, one who also happens to be housing a demon and could come to resent/hate the village, Konoha would have fallen a long time ago.
4.) Harems - This is a problem that haunts a lot of fandom, but is most prevalent in the Naruto and Harry Potter fandom (mostly due to the fact that they're currently the biggest). A relationship with one woman is complicated enough, but Naruto and Harry, masters of social ineptitude, can handle a relationship involving multiple women with ease? The thing that bothers me the most about stories that feature harems is that almost every single one of them read like a pre-pubescent boys shitty fantasy. I have yet to read one with any depth in them. The bitterness, resentment, anger, and the feeling that they apparently aren't enough that would ultimately start to arise within the females of these harems are either never addressed or just brushed off after a few paragraphs.
5.) Bashing - Bashing is an inevitable curse that haunts every fandom. Certain characters receive more hate than others (justified or not) and there are authors that write to cater to that hate and there authors that write to express their hate for certain characters. This isn't necessarily a bad thing since certain characters do deserve the hate they receive, but bashing in fanfiction almost always tends to be retarded and unjustified; transforming normal characters into caricatures of what they were in canon. Examples of charecters that tend to bashed within the Naruto and Harry Potter fandoms include Sakura, Kakashi, Sasuke, Minato/Kushina (alternate Jinchurruki setting), Dumbledore, Hermione, Ron, Molly, Ginny, and James/Lily (Twin/WBWL setting).
The stories in my favorites list are not my favorite stories. I just use the favorite list as a marker for stories I'm currently reading.
